I have a 30 year old Naval not so afflicted but I do not hesitate to prune suckers from the root stock of any variety or any other part of the tree any time of the year. I have never observed any ill-effects from the practice. Just be sure that you make a clean cut, Tom, at the very outer edge of the shoulder to prevent more suckering at the wound. If the sucker or badly located branch is larger than about a half inch, make two cuts to insure that you don't strip away a section of bark from the main branch as the limb yields to the force of gravity. 

If any reader has a different opinion, clarification would be welcome, I'm sure.
